England captain Harry Kane opened the scoring, converting Michael Olise’s cross for his 22nd league goal of the season.
St Pauli responded 10 minutes later when Elias Saad weaved through Bayern’s defense and slotted into the bottom corner.
Olise then set up his second assist with a precise lofted pass over the top, which Sane controlled before finishing past goalkeeper Nikola Vasilj.
Sane doubled his tally with a composed finish from Kane’s low cross into the box.
St Pauli threatened a late comeback deep into stoppage time as Lars Ritzka fired a powerful low shot into the bottom corner, but it was only a consolation.
The win keeps Bayern on track for a record-extending 34th German title, with defending champions Bayer Leverkusen trailing in second place.
Bayern manager Vincent Kompany faces defensive challenges following the international break, with Alphonso Davies ruled out for the season due to a cruciate ligament injury sustained against the United States.
Centre-back Dayot Upamecano is also sidelined after suffering a knee injury while playing for France, who defeated Croatia to reach the Nations League semi-finals.
